Charisma Carpenter, Angel
Charisma Carpenter allegedly hid her pregnancy until the last minute, forcing Joss Whedon and the other writers to do a last minute rewrite for season four, resulting in a strange plotline in which Cordelia sleeps with Angel's teenage son (who was technically born a few months earlier and then stolen away to grow up in some sort of hell dimension), becomes pregnant, and "gives birth" to an evil being played by Gina Torres. Meanwhile, Cordelia goes into a coma, and only comes back for the 100th episode, in which she dies. It was a low point on the show, for sure.

Kaitlin Olson, It's Always Sunny in Philadelphia
When Kaitlin Olson was actually pregnant (with co-star/creator Rob McElhenney's child), Sweet Dee was also pregnant. An entire hilarious season six episode was devoted to the gang trying to figure out who the father was. It turned out that Dee was acting as a surrogate mother, and the baby was quickly forgotten about, which is a good thing, if only because Dee would be only slightly less horrible as a mother than Dennis would be as an uncle.

When Jane Leeves got pregnant during season eight, the writers took advantage of the fact that they had made fun of Daphne's weight before, and just made her full-on fat, claiming a binge-eating as the cause. Daphne's absence during Leeves' maternity leave was explained by her attending fat camp. At the very least, Niles' somewhat obsessive love for her wasn't shaken by her weight gain, as he didn't even notice until someone else pointed it out.
